Here's a funny Titanic movie reference in the game, it's on the wall in the captain's shack where you get the sea map:

The old Kikwi says that after you've climbed the great tree in faron woods, before visiting Lake Floria.

In one of the rooms on the upper floor of the knight's academy in Skyloft, you can look through a crack in the wall into the next room over and see a Tingle doll.  Can't remember the room off the top of my head, though.  The room with the doll is locked, I believe.

Yes, tingles doll is in zeldas room if I remember it correctly.
There is actually a secret entrance into that room, so that you can get a close-up.
I got surprised when I first saw it, lol.

Ancient Cistern is based off of an old Buddhist tale

Buddha is taking a walk in paradise when he comes across a pond. He looks into it and gazes into hell. There he sees a particular sinner, whose only good deed in his whole life was sparing the life of a spider he was about to kill. Moved by this single act of compassion, he lowers a spider's thread into hell to pull him up. The sinner is overjoyed, but when he sees all the other sinners trying to climb the thread, he gets angry and shouts that it's his thread alone and the others will just tear it apart. As soon as he says this, the thread tears and they all fall back into hell.

There is probably some connection.

Gaepora is the one with all the tales just like the owl, and he sometimes tell you where to go and help you to progress, just like the owl does.

They share many similarities.

Maybe we'll find out how they are related in a future game.

I sure hope!

But here's how I see it. Owl believes in Link's OoT quest, Zelda's father is said not to believe her prophecy. I don't think there is a direct relationship between the two, because I believe the King of Hyrule is a direct descendent of Gaepora, maybe even Headmaster Gaepora (still haven't finished Skyward!)

When you see Impa and Zelda in the cutscene after the third temple, the portal looks like the Clock in Clock Town in Majora's Mask.
Also Zelda gives you an instrument before leaving with Impa. Happens later again in Ocarina of Time.

one of the gossip stones in Oot says that the owl(Kaepora Gaebora) is a reincarnation of an ancient sage. I'm thinking that he's the reincarnation of Zeldas dad. And if you look at Gaeboras hood you see the symbol that you find on the hylian shield which is a bird like symbol, maybe an owl? xD

Also the owl in oot says:
"Hoo hoot! Well, it looks like you've grown up a little from the Great Fairy's power... But you still don't really look like the hero who will save Hyrule. At least not yet! If you are going back down the mountain, I can lend you a wing. Come here and grab my talons! And hold on tight! Hoo hooooooot!"
How does he know what that hero will look like? Has he seen one before?:P

also he says:
"I will continue to watch you... Hoo hoo hoo hoot!"
Which sounds rather creepy o.O

I believe it was confirmed on ZI at some point that Gaepora is in fact the owl. It was definitely heavily implied on Nintendo's twitter.

The Tingle doll you saw is in Zelda's locked room. The room you see it in is Karane's.

To mention some of the obvious references:

-The scene where Impa holds off Ghirahim while Zelda throws to Link the harp before they escape is a direct allusion to the scene in Oot where Impa rides off with Zelda with Ganondorf chasing them and Zelda throws to Link the Ocarina of time.

-Demise greatly resembles Ganon in appearance

-Zelda being asleep and Link needing to wake her is an allusion to the actual "Legend of Zelda" from the second game where the first Zelda has been put under a sleeping spell and rests in a room guarded by Impa until Link awakens her at the end of the game.

You missed the part where Demise clearly sais that his reincarnation would still fight against the Hero.

Now we know Ganon was Demise's reincarnation. No wonder he was resembling him.

The symbol you have to slice after beating the imprisoned for the 3rd time reminds me of the DFB (Deutscher-Fußball-Bund) logo, although with closed lines. Very random.

One of the Squid-looking guys in Lake Floria says "It's a secret to everybody" As well.
Uhh...(trying to think of something someone else hasn't said yet) Impa wears sheikah symbols on her clothes?
Kina and her dad slightly resemble Malon and Talon from OoT. They definitely share personalities, as well as music.
When learning the completed Song of the Hero, the Item Get fanfare cuts short and Link is surprised it didn't continue.
