Majora's Mask. Something about racing against the game's clock seems more suiting speedrunning wise.

Majora's Mask was made for speedrunning. Best Zelda to date.

I chose MM and MM 100% simply because I like playing/watching MM more. I've seen enough of OoT that I probably could sit down and beat it right now. But, with MM (and here's a fun fact coming up), I haven't actually beaten it before. I've played up to Snowhead Temple a few times, but that's about it. The sheer fact that I haven't beaten it yet makes me prefer MM over OoT, cause there's still a challenge for me in the former.

Majora's Mask but i picked OoT any% because MM's tricks are too hard for me to fully enjoy running it non-100%

Dumb spammer messing up threads. It spammed in one other in-use thread, changing the subject obviously. That needs to be dealt with.

About the question, that is a tough question. I've played more of OoT, but MM is pretty nice. MM also hasn't been reduced to dust like OoT (means speedruns still have some room for improvement.) It also has some easier glitches and the HESS. I don't know about it since they are good in some different ways that aren't easy to explain.

Anyway my favorites are MM any% and OOT 100%, since OOT any% is way too short nowadays.

Majora's Mask 100%, the combination of glitches and the possibility to do many things in a small time frame makes the runs interesting too watch.
Ocarina of Time low%, Link looks like a boss without being overpowered.  ;D

MST is the best category in the OoT. Since that one isn't optional I think Majora's Mask is slightly better, where I enjoy 100%.
